The decline of Ani began in earnest in 1239 when the Mongols sacked the city and massacred its population. Subsequently, a 1319 earthquake caused the collapse of the cathedral's conical roof. As a result, Ani was gradually abandoned, and the church fell into disuse. In 2016, UNESCO declared the Cathedral of Ani, along with the entire site of Ani, a World Heritage site, recognizing its historical significance and architectural beauty despite its state of abandonment and decay.

Cathedral of was designed by the same architect who restored the dome of Hagia Sophia in Constantinople. His name was Trdat, and he was one of the most renowned Armenian architects of his time. He was commissioned by King Smbat II to build a cathedral in Ani, which was the new capital of the Armenian kingdom. He completed the cathedral in 1001, and it was considered a masterpiece of Armenian architecture, with its domed basilica plan, pointed arches, and cluster piers. However, in 989, Trdat was also invited by the Byzantine emperor Basil II to repair the dome of Hagia Sophia, which had collapsed during an earthquake. Trdat used his skills and experience to restore the dome to its original glory, and he also added some Armenian elements to the design, such as pendentives and windows. He finished his work in 994, and returned to Ani to resume his work on the cathedral.
